Ok so I have the eclips3d all built, wired up and moving. How do I wire the left and right motors? Which one is the X and y motors?
Right now I have the left motor plugged into the Y axis on the Azteeg X5 mini. Bothe the X and Y wires are with the red wire facing towards the fuse. When I move it manually in repetitive host right is right and up is back and so on... Is that right?
Then I hit the home button so all axis go home and they all move to the limit switches perfectly. Everything goes to the back left.
After that I go to move the X axis and it goes to the right to the positive X value. But when I try to move the Y it won't let me move it towards me and will only move towards the limit switch. It says that way is a positive y value.
Do I have to retire the modern a different way? Or is it a setting in reporter host?

Yes this is the fun part, here is what you do! Make sure the board is powered off when messing with motor plugs.
Your min position (0,0) should be in the front left of the printer. X axis goes left to right, and Y axis goes forward and back.
To reverse the motors, if directed below, do so by either unplugging and flipping the plug or reversing motor in config text file on sd card.
X and Y axis are reversed (ex telling it to move x actually moves y and vice versa): Reverse one motor (x or y, doesn't matter for now) X axis is inverted (positive movements go to the left, negative to right): Reverse both motors Y axis is inverted (positive goes forward, negative goes away and backwards): Flip x and y motor plugs, but DO NOT INVERT
From that you should be up and running in the proper direction! I will be including this in the instructions shortly as this is definitely not intuitive if you don't know the mechanics!

Ok I will try that tonight. But if (0,0) is in the front left how does it find home if the limit switch is in the back left? X will be ok but Y will just bottom out. Is there a way to switch the home position? Or what should I do?

The firmware is set to home the y axis to its maximum position and then it knows that when it triggers that endstop it is at Y195. From there, if you were to issue the command G1 Y0, it would move the printhead to the y min position.

Ok I figured it out. I had it wired right but in repertoire host the home Y was set to Min. I changed it to max and I was done. Everything works great.
I also changed the X max to 220 and my y max was only 193. Other they that everything is going great.
