So I think this is a mechanical issue. Used a couple different slicers and all had the clicking issue. need to take apart the hotted and see what's going on there.

The heatsink on my board gets pretty hot too, but I don't seem to have the clicking sound that you have. I would try taking out the filament, run a program that causes some clicking and see what happens. if its ok get some kind of way to check the temperature that your hot end is getting up to. I could be that your hotend is cooler than you think and the stepper is having a hard time pushing the filement. Or the stepper could be bad?

Well after much testing I was able to figure out it was not a software issue or a board issue. It ended up being that the hot end kept getting clogged. Took it apart, replaced the pfte tubing, cleaned out the nozzle and also made sure to reposition the fan. It's been running smooth ever since. Not sure if the tube wasn't flush or if the fan was running too low. But now if you hear the click of death, first thing is to check for clogs.

Finally found a fix to the clicking issue. Nothing was wrong with the driver. Granted it was hot, but within it's working range. Ordered a few fans so will be adding one to the board enclosure.
The problem was with the e3d v6 hot end. Even though I had the fan running on high over the heat fins, using PLA filament it heated up inside the heartbreak and getting clogged.
The fix was pretty easy, I took apart the hotend and used thermal compound on the heatbreak. It seems all new e3dv6's are now being shipped with some. So far I've been able to print a few small items with no issue, will do further testing, but at this point I think the culprit has been found.

Oddly enough I has having retraction issues (and clicking) when printing certain objects like this one: www.thingiverse.com/thing:1432345It would fail every time on the ears and the E3D heartbreak got clogged. Unfortunately I used pliers to unscrew the heartbreak from the heat-sink and messed up the threads a bit. So it would not tread back in the heat-block. So I ordered these heartbreaks only because I could get them the same day. www.amazon.com/Anycubic-Barrel-Stainless-Printer-Extruder/dp/B0188G31ASWow they are working great; I have no retraction issues anymore, that print works fine now. I was skeptical about these heartbreaks because they have a Teflon tube insert and the narrow part is not as narrow as the original E3D heartbreak. But they are working great no more clicking during retraction either.

Simplify3D just froze twice in the middle of a print. Its odd because I can just move the Z-axis away clear the nozzle drool and resume printing.
This is really annoying I am going to try using the G-code cleaner and try printing Gyro Air it again.

Oh interesting, those heatbreaks have the tube go straight to the heat block. I think thats how the ultimaker's hot end are like. Eventually have to replace the teflon tubing as it gets burned out. Also I lowered retraction a bit. was 2mm set it down to 1mm I'm sure that's going to help a lot too.
